LCORE-1179: Update outdated documentation and configs for RAG (0.4.x)

Description

Outdated documentation needs to be updated to reflect latest changes in llama-stack config.

Specifically parts of config for RAG (vector stores).

Basic run.yaml examples have been removed from the guides and user is pointed to the example file instead, which should be the source of truth for a sample configuration (easier to maintain).
