Javadoc multi project/subproject strucuture

Building the javadocs has made clear there is no utility in managing what is effectively many subprojects (mvn's modules). There roughly 17 library modules and >20 detector reconstruction modules. In javadocs, there appears to be no linking between these. For example, band engine does not link to org.jlab.clas.reco.ReconstructionEngine.

Perhaps I am missing the benefits of having these divisions...

#538 (based on #515) fixes this, but this is a big change; following @baltzell's advice and we're holding off on merging these PRs until things quiet down a bit after ALERT commissioning.
